Methylome profiling in cancer cells for identification of bevacizumab response biomarkers
Aberrant regulation at epigenetic level can directly and/or indirectly influence the genetic integrity and gene expression pattern of cells, resulting in the development of various types of disorders, including cancer. The local hypermethylation of tumor-suppressor genes and the global hypomethylation of genomic DNA often occur in human cancers. Multiple DNA methylation changes in the cancer methylome could be associated with the acquisition of drug resistance. At our institute we are currently trying to identify new diagnostic biomarkers, which could be potentially used for better treatment personalization by bevacizumab (Avastin). Bevacizumab is a monoclonal antibody against plasma protein VEGF (vascular endothelial growth factor), which has antiangiogenic effects and is used in clinical practice for treatment of the metastatic colorectal carcinoma (CRC). We assume that genome-wide profiling of DNA methylation could help to identify undiscovered changes associated with good or bad answers to the drug and that it could also help to improve diagnostics of CRC.

Gallium-68 labelled RGD peptides evaluation for imaging of glioblastoma multiforme
The thesis is focused into critical evaluation of three different RGD peptides coupled with chelators to enable their radiolabelling with gallium-68. RGD peptides are accumulated in tumors expressing αvβ3 integrin (marker of angiogenesis). Such radiolabelled RGD peptides could be succesfully used to image tumors in vivo. Our study will include all appropriate stages of radiopharmaceutical testing i.e. optimalisation of lablelling conditions, radiochemical purity tests (HPLC, TLC), plasma stability assays, testing of stability in various chemical enviroments, octanol-water partition coefficient determination. Suitable derivatives will be passed to in vitro tests employing cell line U-87 MG (glioblastoma multiforme) to assess their ability to bind to tumor cells. Finally the appropriate candidates will be used for in vivo imaging of gliomas in mouse model. The imaging will be carried out in microPET/CT system and its results will be compared with ex vivo biodistribution study.

Personalised therapy promises prolonged and better quality survival for patients with colorectal carcinoma.
Mutation status of KRAS and NRAS genes is important in patients indicated for anti-EGFR treatment (cetuximab, panitumumab) because it predicts negative response to therapy. Mutational status of BRAF is considered to be a prognostic marker.
Problems of commercially available genotyping kits based on next-generation sequencing approach are long and expensive processing of one sample. Preparation of sequencing library mostly takes from two to four steps which makes it time-consuming and it carries a high risk of possible mistakes. Newly developed fastRAS method enables one-step library preparation with fewer costs for genotyping one sample, it is more user friendly, faster comparing to standard methods and robust enough to process a sample without the need of technical replicates.
The method had been validated and accredited for diagnostics.

Solid-Phase Synthesis of Novel Morpholine/Thiomorpholine-3-Carboxylic Acid Derivatives
This diploma thesis deals with the preparation of novel morpholine/thiomorpholine-3-carboxylic acids derivatives with use of solid phase synthesis. The starting materials for the preparation of target compounds are four types of resin with acid-labile linkers, natural α-amino acids, sulfonyl chlorides,
α-bromoacetophenones, carboxylic acids or their chlorides, trifluoroacetic acid and reducing agent (triethylsilane). The Theoretical section is devoted to the literature summarizing methods for the preparation of the target derivatives. In the Discussion part there are described issues concerning the preparation of the desired compounds. The Experimental section presents general procedures for the preparation and isolation of these derivatives followed by analytical data of the individual substances. The Conclusion part summarizes our results and their evaluation. In the last part, there are attached annexes of the prepared compounds.

Cytogenetic changes in colorectal cancer patients
Master’s thesis is focused on cytogenetic changes in colorectal cancer patients. The student will propose and construct series of DNA probes suitable for fluorescence in situ hybridizations (FISH). By using this set will be possible to describe degree of deletions on q-arm of chromosome 18. Deletions of 18q involve DCC gene and are often find in colorectal cancer patients. The impact of this mutation is still discussed and the data are not consitent. As was newly found, in this region other 3 genes responsible for chomosome instability are located. Therfore is possible that for clinical imact would be important the the degree of the deletion.

Cellular model of ribosomal stress
The theoretical part of the diploma thesis summarizes information about nucleolus, ribosomal biogenesis, Mdm2 and p53 dependent and independent ribosomal stress. In the experimental part, vectors expressing nucleolin (NCL) and fibrillarin (FBL) fused with green fluorescent protein at its N-terminus were created. Transfection of human U2OS cells with plasmids expressing GFP-NCL and subsequent selection resulted in a stable fluorescent- labeled nucleoline (U2OS-pEGFP-NCL) cell line. By transfecting the U2OS cell line with plasmids expressing GFP-FBL and subsequent selection, fluorescent-labeled fibrillarin cell line (U2OS-pEGFP-FBL) was created. For the validation of FBL and NCL as possible markers of ribosomal stress, selected cytostatics known to disturb ribosomal biogenesis have been applied to U2OS-pEGFP-FBL and U2OS-pEGFP-NCL cell lines. Double RNA fluorescent in situ hybridization on specific rRNA locus was performed after application of cytostatic. Cisplatin, oxaliplatin and actinomycin-D caused the breakdown of the nucleus integrity and the release of FBL and NCL from the nucleolus to the nucleus, whereas 5-fluorouracil did not affect the integrity of the nucleus and the localization of FBL and NCL. From the results of the double rRNA FISH was evident that cisplatin, oxaliplatin and actinomycin-D blocked transcription of 47S rRNA, but did not block processing of pre-rRNA. Application of 5-fluorouracil caused stopping pre-rRNA processing, but transcription of 47S rRNA was not affected. The U2OS-pEGFP-NCL cell line was transfected with siRNA-RPL11 to silence expression of RPL11. The RPL11 depletion did not cause the loss of integrity of the nucleus and did not trigger p53 dependent ribosomal stress. Cells transfected with siRNA-RPL11 have been identified to accumulate pre-rRNA precursors. The combination of localization of these fluorescently labeled proteins with the double rRNA FISH method for pre-rRNA specific regions has proven to be a suitable system for identifying substances that may cause ribosomal stress.

Cancer cell lines resistant to 2‘-deoxy 5-azacytidine (decitabine) and also radioresistant cells were prepared at our institute. Our specific aim is to assay different genome location for methylation status in resistant cancer cell lines. For this purpose, we plan to use bisulfite sequencing using multiparallel sequencing platform. Our long-term aim is to elucidate the mechanism of drug- and radioresistance in cancer cells.

The focus of the submitted Diploma thesis is the solid phase synthesis of new bisheterocyclic derivatives of 2-substituted-3-hydroxyquinolin-4(1H)-one-7-carboxamides. The first part of literature search summarizes the threee main points: synthesis, biological and fluorescence properties of known derivatives of hydroxyquinolones. The conclusion of the theoretical part is devoted to the synthesis of o-phenylenediamines which are used as a building bloks of nitrogen heterocycles. The experimental part is focused on the development and optimalization of the above mentioned precursores . There are also attempts to a cyclization of correspondent intermediate to benzimidazole-hydroxyquinolones.

A GC×GC-TOF analysis of the human urine metabolome
This work is dealing with GC×GC TOF MS metabolomic analysis of urine sample. Silylation agent is used for derivatization. Urine sample used for optimization is analyzed by different column sets with varied polarity, width of stationary phase and internal diameter of column. BPX5/SolGel-WAX, BPX5/SLB-IL59, BPX50/SolGel-WAX, BPX50/BPX5, SolGel-WAX/BPX5, SLB-IL59/BPX50 are columns used for analysis in this work and compared. Separation success is characterized by orthogonality. Column combination BPX5/SolGel-WAX was determined as the best. Exploraton of click reaction approach in triterpenoids containing propargyl substituent
The main aim of this work is to introduce propargyl substituent to a triterpenoid molecules and optimize its reactions with azides via Huisgen cycloaddition.
